Throw-out bearing could be still spinning on the shaft from not releasing fully.
'00 XE 5-Speed Noise In Neutral
I have a 2000 XE, 5-Speed with about 230k on it. The original transmission and clutch are still in the vehicle.
When the vehicle is running, stationery, in neutral and the clutch pedal is pushed to the floor, the engine and transmission noises are within reason for a vehicle of this age. However, when I release the clutch pedal while still stationery and in neutral, the noise level goes up significantly.
I am assuming the noises are coming from somewhere in the transmission. I'd describe it as a constant noise rather than knocking or intermittent. In layman's terms, I'd describe it as "probably some metal parts that are wearing out".
Given that this happens when the clutch pedal is not pushed in, what should I be searching for and looking into?

I agree with the above. It is likely that your throwout bearing is on it's way out. I've got a 2000 frontier with the 5 speed and about 200k on the clutch and am now experiencing occasional noise when releasing the clutch. Mine is kind of a high speed vvvvvvvvvvvvvvv sound. like a playing card in the spokes of a wheel going 200mph. I'll be doing a full clutch replacement soon.
If your clutch engagement path is mechanical you can sometimes feel a pulsation in the clutch pedal when you depress the clutch if the throw out bearing is starting to wobble/fail.I agree with the above. Yeah. It's a hydraulic clutch on the Frontier and Xterra, but the noise is very noticeable and the vibration can be felt.
