Hi, Just got a nice shape 2002 xterra SE with 151,000 miles and bad engine. We are right now pulling out engine. Has to be rebuilt (engine knock) and has cracked manifold. Looking to use this for light offroad and snowmoblie trailering. Where should I puy money since we have to already tear down the engine. New manifold and exhaust system??? Any engine ups that are worth while to do during rebuilt on a supercharged SE???thanx

Welcome :)
Just buy a new engine lol. Buy one that has lower miles, and would be more dependable than a built engine. I personally like newer engines that are rebuilt than older ones with more miles and could possibly have more parts busted. Just my two cents.
Either way, nice catch on the S/C X. Can't wait to see some pics.

Go with a complete custom exhaust. I'd also recommend wrapping the headers in heat wrap. That supe generates a LOT of heat. Every little bit you can do to take heat from the engine bay will help.
There really aren't a lot of upgrades that I'm aware of for the 3.3L and especially the supercharged ones. You could go with a smaller pulley on the supe for more boost but the gains aren't worth the risk in my opinion for the long term damage it could do.
Relocate the knock sensor! Put it in a very easy to access location. They are prone to failing and when they do it puts the supercharger into bypass mode (basically shutting it down). They are a b**** to get to in their factory location.

Yes! Relocate the knock sensor! Mine went bad a while back and it's a pain to replace since you have to pull the manifold because it's in the valley.

Headers if you got the engine out. There is alot to be said about rebuilding your own engine especially the fact that you know what you got. Instead of a wreck engine that your not sure hows it was taken care of. Your call. If you can do most of the work yourself you can save some money i think there is a seal/gasket set on ebay for reasonable.
